Email always. Who knows where they are and how much calling them costs and email is just the simplest method.

Email. This is my preferred method for contacting all contacts except close friends. Of the 20 or so sites I regularly join, I have contacted the customer service, webmaster or owner of most, some of them many times. I have always had a response from them, often within minutes and always friendly and helpful. I have not often had to email a biller, such as ccbill, but when I have, they have replied quickly and helpfully too. I have only phoned a biller once and that was also satisfactory. My phone package allows me to make most international calls very cheaply (like 1p per minute to the US or Europe) but I still prefer email.
When emailing a site, I think it is very important to stay calm and polite. This maximises your chance of getting a reply. But perhaps I have a tendency to join sites which care about their members.

I don't use IM programs, but I'll use chat through the browser if it's offered. That way, there's no waiting around for hours (or days) and it's all in textual form. That helps to make things clear compared to voice communication.
I think chat's the best, or IM if it's like chat.

Instant message is my favorite because it's in real time but very few sites offer that so email becomes my default favorite for all other sites. I have only encountered one instance when i had to call a site because they didn't offer email and that was for one of Playboys sites. I have never been back nor will I ever.

My preferred method is phone because if you get someone with half a brain you can resolve the issue(s) quickly and efficiently.
But my usual method is instant message. The combined IQ of the staffing of the phone banks can't be much more than Tiger Woods' golf score for a single round,
Besides using IM or Email provides a written record of the discussion if needed later.

Have only ever needed to contact a site's support on 2 or 3 occasions, usually when i get blocked for exceeding an unknown download limit, and have always recieved a quick response by email.
